Order of the commands in the .in file are incorrect i.e. They are not ordered as per the dependencies.
All jobs in the RNASeq workflow were given the same label and --cluster label option was passed to pegasus-plan.

The atachment has the DAX, the generated DAG directory, and a .in file containing the correct order of commands.
